Once and for all. The 2 factions hate each other, so obviously, gaining reputation with one would make you more detested by the other.

If you reach Exalted with Scryers you will be hated by Aldor, and vica versa.

If you decide to switch factions, it will depend on what your previous reputation was at. If you are friendly with Scyers, you will be unfriendly with Aldor. If you are exalted with Scyers you will be hated by Aldor. That means if you decide to switch factions, it will require more work to increase faction since you will be working from at LEAST Unfriendly status rather than friendly.

Word of advice, don't switch factions until you are level 70 and have nothing else to do in the game but grind rep.

  There's a repeatable quest that you can do even at Hated. Basilisk Eyes for Scryer rep and I forget what for Aldor rep.

    You can switch rep by going to the lower parts of the city. there is a woman (can't remember her name) that you can turn in arrakoa feathers for rep with the aldor, and for the scryers there is the repeatable quest with the basilisk eyes

if u are neutral with aldor u are hated with scryers(i just was),if ur exalted with aldor u are hated by scryers...it still takes the same amount of time getting rep to go from hated to freindly wether ur exalted with the aldor or neutral

  I am currently neutral with Aldor and Unfriendly with Scryers, so...doing just the initial 'choosing' quest does not put you to hated.
