Socket bonuses are generally very insignificant, if you want to try to account for them you can rate the socket just a tiny bit higher the stats you are likely to socket in that color.

Example, if you rate spell damage as 1, then rate red sockets as 10 perhaps, 1*9 for the +9 spell damage gem you are likely to socket, and an extra point for the potential socket bonus.
